I know that you can turn off your fleet's banners and they wont be able to be identified. But will the banners be your Avatar from the forums, or will you be able to make your own custom flag?

You will make your empire insignia using an ingame editor. Basically, pick shape, layers and colors.
The way avatars work will change sometime in the future, custom avatars will no longer be allowed. Instead you'll have a set to choose from, with more unlocking based on achievements, score, and things you do ingame.
